When I add a line input, in this case a stream from satellite syndicate, I can not stop or insert promos or id's. It continues playing for as long as I indicated in the duration box.

Yes, when you specify duration for line in it will play as long as you specified - this is correct and is intended behavior. If you want to start something else while line in is playing, use the scheduler: http://manual.djsoft.net/radioboss/en/scheduling_playback.htm
