Video files are not supposed to be mixed with anything, other video files, or even with audio files. We'll be improving video support to allow proper crossfading in one of the future updates.
This doesn't seem to reproduce here, changing the repeat period as well as checking/unchecking options, does not trigger server restart. Maybe you changed something else? If this continues please tell me your account username to check.
RadioBOSS can't handle it, as only works with whatever devices the OS (Windows) supplies to it, so it's up to the OS and sound card's driver to properly handle power cycles.
Most of the features in the Music Library are not available for video. If you want to add videos to the library, please enable it in Tools > Settings, "Add video" option.

I don't think so. Probably unplugging and plugging it again will work: Windows will probably treat it as a new device connection and properly initialize it. Maybe use a different USB port each time, but should work with the same port as well.

You can instruct it to start immediately without waiting - in the Ads Scheduler, Settings, Event properties.
Alternatively, you can make the ads run as Overlay Event, pausing the main playlist - this will make the ads play in its own player, not touching the main playlist window.
